I was hoping to get clarification on crew creation step 7 “Assign Faction Status Ticks”. When the group chooses Tier 2 ticks is that a starting 2 with two factions (one good/one bad)? The same with Tier 3. Can the group picks overlap with player picks?

I think not, because players are restricted to tick tier 1 factions.
I read the starting status as the player ticks in tier 1 groups (which can stack with each other) then one negative and one positive with tier two factions, and the same with tier three. After crew creation you should have X positive ticks spread across tier one factions, x negative ticks spread across tier one factions, one negative and one positive spread across tier 2 factions, and one negative and one positive spread across tier three factions. Gives you a total negative and positive ticks of your players + 2
